If I knock out my opponent's only Mega Gengar ex that is in play, do I still take one less Prize card?
Yes, the "Shadowy Concealment" Ability is triggered by the KO, so it still reduces the number of prize cards taken even though Mega Gengar ex is in the discard pile at the time when prize cards are taken.

If one of my Pokemon was KO'd last turn by damage and Mega Gengar ex's "Shadowy Concealment" Ability kept my opponent from taking a prize for it, will I get to do the bonus damage if I use Krookodile's "Vengeful Fang" attack?
Yes, because your Pokemon was still Knocked Out even if your opponent didn't take a prize card for it.

Say I have Mega Gengar ex with the "Shadowy Concealment" Ability in play. If my opponent Knocks Out my {D} Active Pokemon with Legacy Energy attached, how many prize cards would they take?
If the KO'd Pokemon is a Mega Evolution ex Pokemon, they would take 1 Prize. If it is a regular Pokemon ex, they would take 0 Prizes. If it is a non-ex (or any other non-Rule Box Pokemon), they would also take 0 Prizes. In all cases, Legacy Energy counts as being "used" and cannot reduce Prizes taken again later in the game.
